Crofts was replaced as Gillingham captain by Barry Fuller
Gillingham have released two players that are of contract in the summer.
Former captain Andrew Crofts and defender Sean Clohessy had been on loan at Wrexham and Salisbury respectively.
Manager Mark Stimson told BBC Radio Kent: "Sean Clohessy's agent's made contact with me and we've said we won't be renewing his contract.
"I haven't heard from Crofty or his advisors but I think the chairman's sorting something out with them. I think there's a deal being done."
Crofts, who made over 150 appearances, started the season as the Gills' skipper, but fell out of favour with Stimson losing both the captaincy and his place in the side.
The Wales international spent three months on loan at League One Peterborough, but a deal could not be worked out and he moved to Blue Square Premier side Wrexham instead.
Clohessy, 22, played nearly 50 games for the Gills but has been with Salisbury since September.
He came up through the club's youth ranks and made his debut in November 2005.
