The Elephants took the lead in the 21st minute when defender Abdelzaher El Saka failed to deal Aruna Dindane's shot after Didier Drogba caused confusion in the Egyptian defence.
The Pharoahs got back into the match when a counter attack was finished off by Mohammed Abu Treka 10 minutes into the second half.
With 15 minutes left on the clock Drogba fired home a cross from Arthur Boka from close range to seal the win for the visiting Ivory Coast.
Also on Sunday Benin and Sudan fought out a 1-1 draw in Cotonou.
Benin opened the scoring after 30 minutes through Ogoubiyi Mouritala before Sudan equalised on the stroke of half-time with a goal from Ahmed al-Saled.
Libya held Cameroon to a goalless draw in their Group Three World Cup qualifying match in Misrat on Friday.
The Indomitable Lions dominated for most of the match but were unable to find a way past the Libyan goalkeeper El Emmami.
The Libyans were also helped by the visitors' inability to hit the target as Samuel Eto'o Fils, Geremi and Modeste Mbami all wasted chances.
Tarek El Taib was Libya's best player of the night and troubled the Cameroon defence on several occasions.
His best chance came following a mix-up between the Cameroon 'keeper Idriss Kameni and his captain Rigobert Song but Taib missed the target.
Cameroon now have four points in Group Three after their 2-1 win at home over Benin two weeks ago.
The draw means Libya pick up the first point of their campaign following their 2-0 loss away to the Ivory Coast a fortnight ago.
