After a bright start by the Pilgrims, Chris Hall netted a first-half brace for the visitors before Mark Haran's own goal in added time reduced arrears.
Manager Tommy Taylor told BBC Radio Lincolnshire: "For the first 15 minutes we got the ball down and passed well.
"Once they scored a few heads dropped, and the second goal killed us off."
Spalding United are through to the next stage of the FA Trophy after a 2-1 win at home to Wakefield in the preliminary round, thanks to a brace from Martin Wormall.
