Cameroon and Guinea drew 0-0 in the day's other match, ending a disappointing tournament for both teams.
The Baby Scorpions finished with nine points from their three games, Algeria had six, and Guinea and Cameroon one point each.
The Gambia's first goal came on 26 minutes, when a corner-kick took a deflection off an Algerian defender into his own net.
Ebrima Bojang headed in the second goal in second-half stoppage time.
Group B concludes on Thursday, with Burkina Faso playing Niger, and Zimbabwe facing Malawi.
Burkina Faso and Niger have already qualified for the semi-finals.
