Striker Wilnes Brutus struck twice as Seychelles beat their Indian Ocean rivals in Mahe.
Brutus opened the scoring for the home side after 22 minutes but five minutes after the break, Mauritius drew level terms through Kervin Gordon.
Brutus then secured the points for the visitors with just nine minutes remaining.
