The 25-year-old rolled in a 12-footer at the 17th and narrowly missed an eagle putt at the last to card a bogey-free eight-under-par 63.
Canada's Mike Weir and American Ryan Moore are on six under, with Sweden's Henrik Stenson one of five players on five under on the Boston course.
Tiger Woods finished on one over after dropping shots early on.
The world number one, who won the tournament last year, made a double-bogey six at the fourth, needing three shots to escape a bunker.
Villegas enjoyed a blistering front nine with birdies coming at the third, fourth, sixth and seventh and more on the back nine.
"I putted great and I kept the ball in play," said Villegas, who now holds the lead in the new four-event FedEx Cup play-off series.
"I'm really happy with my round. I've been feeling great all year, I just haven't been scoring the way I want."
Last week's Barclays Classic - the first event of the FedEx Cup - featured 144 players, which has now been whittled down to 120 for the Deutsche Bank event.
And the top 70 players this week will advance to the BMW Championship in Chicago. After that, the top 30 progress to the Tour Championship in Atlanta, between 13-16 September.
But the winner of the FedEx Cup, and a $10m bonus, will be the player with the most points at the end of the series, putting the emphasis on overall results.
