The Group A game had looked destined to finish goalless before keeper Romina Ferro made a hash of an angled drive from Yukari Kinga.
Striker Nagasato was in the right place to fire in the rebound.
The late goal comes three days after Japan scored with the final kick of the game to draw 2-2 with England.
The win effectively ends the qualification hopes of Argentina, who lost their first game 11-0 to Germany.
