David McAlinden converted a penalty in injury time to send Cliftonville up to second in the Carnegie Premier League. City crafted the early chances and John Connolly pushed Philip McBurney's free-kick against a post before Declan O'Hara cleared off the line.
The Reds pressed after the break and Stuart Addis made a superb save from McAlinden and Francis Murphy crashed the ball against the woodwork.
McAlinden won it for the visitors after Ronan Scannell went over in the box.
Shane Coney was the Armagh player denied a goal by O'Hara's goal-line intervention.
Cliftonville have moved a point ahead of Glentoran but remain four points behind Linfield with two games in hand.
