Rushden lost their 100% start to the season and had Lee Tomlin and Curtis Woodhouse sent off in the process.
Antonio Murray opened the scoring for Histon before Tomlin was sent off and three other players were booked, including Woodhouse, after a melee.
Woodhouse was then sent off three minutes later for a second yellow card and Jack Midson headed in Histon's second to compound Rushden's misery.
Michael Corcoran headed a goal back for Rushden but Histon held on.
