Nigeria now have seven points, and move ahead of Senegal on goal difference.
Tunisia top the group, having beaten Egypt 2-0 in Tunis.
Nations Cup star Karim Hagui was on target, as was striker Ali Zitouni.
Group B saw convincing wins for Olympic holders Cameroon and Mali.
The Malians looked impressive as they swept past DR Congo in Bamako.
Janvier Abouta was the man who did the damage, scoring twice in the first half.
It was Abouta's first match since scoring in the third-place Nations Cup play-off for the full Mali team.
Rafan Sidibe scored Mali's other goal, with N'Seke Sassa replying for Congo.
Cameroon beat the highly rated Ivorians 2-0, with goals from Francis Ze and Markus Mokake.

They are a solitary point ahead of Mali, with the Ivorians and Congolese already eliminated.
Group C featured two crushing victories.
Morocco hammered Uganda 5-0, while Angola thumped Ethiopia 4-0.
Yazid Kissi, a regular performer for the Morocco side that lost in the Nations Cup finals, was one of their scorers.
For Angola, Bruno Mauro was the architect of victory, scoring twice against the Ethiopians.
Ethiopia are still in the hunt for an Olympic place, but both Angola and Morocco are now ahead of the East Africans.
Group D, like the other three groups, featured two home victories.
Ghana are top of the group, if only on goal difference.
They celebrated Portuguese coach Mariano Barreto's first game in charge with a 2-0 win over Algeria, thanks to goals from Ishmael Addo and Kwadwo Poku.
Zambia are level on points with the Ghanaians, after they picked up a second straight win over South Africa.
Collins Mbesuma opened the scoring, before Jacob Mulenga equalised for South Africa.
Mabhuti Khanyeza scored the Zambian winner, but the match was wrapped in controversy.
Malawian referee Youngson Chilinga had disallowed a Ryan Botha 'goal' and the South Africans surrounded the referee at the final whistle.
The top team from each of the four groups will qualify for this August's Olympic Games in Greece.
