Mohammad Rafique returned the best figures by a Bangladesh bowler in Test cricket as the tourists were bowled out during the afternoon session at the Bangabhandu Stadium.
The left-arm spinner finished with 6-77, beating Manjurul Islam's 6-81 against Zimbabwe in Bulawayo two years ago.
Having claimed four wickets on the opening day, he dismissed Alan Dawson and Paul Adams.
South Africa were indebted to debutant Robin Peterson, who made 61 in his first Test innings to see the total past 300.
After the morning session had been washed out by rain, seam bowler Mashrafe bin Mortaza dismissed Shaun Pollock before the tourists had added to their overnight score of 264-6.
Pollock was lbw to Mortzaza's second ball, but Dawson and Peterson put on 30 before the former was caught behind off Rafique for 10.
Peterson showed an excellent temperament, however, and reached his half century off 92 balls.
His innings came to an end when he hit leg-spinner Mohammad Ashraful to Akram Khan, having batted for two and three quarter hours - an innings which included eight fours.
The end came in the next over as Rafique bowled Adams for nine, leaving Makhaya Ntini unbeaten on nought.
But only three more overs of play was possible as the rain returned, with Bangladesh openers Javed Omar and Mehrab Hossain surviving the opening burst by Pollock and Ntini.
