The visitors took advantage of a slow start from Plymouth to take the lead on 14 minutes through Sam Stone.
Tash Knapman pulled a goal back on 29 minutes, before Jemma Rose scored on the stroke of half-time to put Argyle in front.
Charlie Watson equalised for Havant & Waterlooville after the break as the visitors dominated.
Plymouth remain top of the South West Combination Women's League standings, having taken 22 points from their eight games.
Havant & Waterlooville are in third on 17 points from nine matches.
