Cullen Feeney headed in a last-gasp equaliser and Barry Holland blazed over in the shootout to give Newry victory.
Garrett bundled the ball home from four yards out to open the scoring after Stephen Ferguson had flicked on a corner.
Clarke went on a run, cut in and found the bottom right-hand corner from a tight angle from 10-yards out and soon after George McMullan hit the post for the Reds.
Martin beat the offside trap, shrugged off the challenge of Paddy McLaughlin, rounded goalkeeper Robert Robinson and slotted the ball into the empty net to reduce his side's arrears.
McAlinden converted from the spot, after Ferguson had handled inside the area, to take the game to extra-time.
The central defender again beat Robinson four minutes into the first period of extra-time after Ronan Scannell had been brought down.
Garrett had a goal disallowed but Feeney headed into the bottom right-hand corner in the 120th minute to take the game to penalties.
Eleven players were successful before Holland blazed over to give Newry the win.
