The Ports pipped City to top spot in CIS Group Group D with a comeback win which gives them home advantage in the quarter-finals against Crusaders. Sean Friars gave Newry a 31st minute lead when his shot defected off Conor Hagan and past keeper David Miskelly.
Richard Clarke side-footed home the equaliser two minutes after the break before Gary McCutcheon struck on 58 minutes and deep into injury-time.
The defeat means Newry will travel to play Cliftonville in the last eight.
