Paddy Quinn and Ray Fitzpatrick had chances for Newry while Stuart Addis saved well from Stephen Ferguson.
Damien Curran scored on the half hour, netting the rebound after his penalty had been saved.
Keith Percy upended Richard Clarke to concede the spot kick.
City dominated the second period and Curran had two shots cleared off the line.
