Chris Morrow scored the winning goal in the 55th minute to ensure the Crues topped their group in the CIS Cup. Allan Smart headed wide early on, Smart and Boyle had efforts saved by Aaron Hogg, Morrow had a chance for the Crues and Stephen McBride shot at the keeper.
The Ports were reduced to 10 men on 44 minutes when goalkeeper Michael Dougherty was sent-off for a rash challenge on David Larmour.
Morrow netted with a left foot shot past Keith O'Hara from 30 yards.
Both sides had several players booked.
Portadown will travel to face Glentoran in the quarter-finals.
