Andreas Johansson capitalised on an error from Bolton goalkeeper Jussi Jaaskelainen to earn Wigan a point. Bolton looked to be heading for victory when Bruno N'Gotty's free-kick found its way through to Stelios who pounced on the turn on 66 minutes.
Both teams failed to create many clear-cut chances in an encounter lacking inspiration and quality.
But Johansson reacted quickest when Jaaskelainen spilled Reto Ziegler's free-kick to score the equaliser.
Bolton were without Jay-Jay Okocha, El-Hadji Diouf, Abdoulaye Faye and Radhi Jaidi who were all on African Cup of Nations duty.
Wigan had few players to choose from up front with Jason Roberts banned and David Connolly and Lee McCulloch both injured and Henri Camara also in Egypt.
The home side were looking to prevent a third defeat to Wigan this season and had the better of the opening exchanges with Stelios and Hidetoshi Nakata having half-chances comfortably saved by Michael Pollitt.
Kevin Davies had the first clear-cut chance when he prodded a close-range effort straight at Pollitt after Khalilou Fadiga's long ball.
Fadiga's return from injury was short-lived however, when he fell awkwardly unchallenged and had to be replaced by Nicky Hunt.
Neil Mellor found himself isolated up front as Wigan failed to create any meaningful chances in a first-half lacking in quality and imagination.
It was Mellor who had Wigan's only opportunity of the first half, but slashed his left foot strike wide when he should have squared to the unmarked Paul Scharner.
Bolton's best chances came from long balls looking for Kevin Davies.
In the second half Bolton introduced striker Jared Borgetti in place of Davies in attempt to inspire the Wanderers' front line.
Bolton attempted to raise the tempo of the match but continued to rely on Kevin Nolan's long throws and Jaaskelainen's long clearances.
Pollitt did well to palm away Borgetti's close range header midway through the second-half as Bolton continued to push.
Their pressure paid off on 63 minutes when N'Gotty's free-kick was flicked on by Ricardo Vaz Te and fell to Stelios who pounced on the turn to hand Wanderers the lead.
But Wigan finally found their way through the Wanderers defence via a set-piece on 77 minutes.
Ziegler's free-kick fizzed past the Bolton wall and Jaaskelainen could only palm the effort to the feet of Johansson who was quickest to react and stroke home from close range.
Jimmy Bullard could have sealed a win for Wigan in the last five minutes but blasted his close-range drive wide.
Bolton boss Sam Allardyce: "It was a disappointing result, but the squad put in a tremendous effort considering the number of players we are without. "I just hoped for the players' benefit we could have won this game 1-0, having just slipped up at Portsmouth.
"It was a spirited show from us against Wigan after a very good start."
Wigan boss Paul Jewell: "I have to give my team great credit. Because of our selections problems we played with five in midfield which doesn't really suit us. "The goal woke us up. We were a lot more positive after they scored.
"We finished the game the stronger and put Bolton under a bit of pressure. We got the point because we showed character and worked hard."
