The Owls staged an effective smash and grab raid at the Racecourse to claim their first win in 13 games. Wrexham controlled much of the possession but could not break the visitors down and fell behind to a breakaway goal from Guylain Ndumbu-Nsungu in the 39th minute.
Brian Carey equalised for the Dragons soon after half-time.
But with half an hour to go, another Wednesday breakaway gave midfielder Alan Quinn the winning chance.
Chris Llewellyn had some good early chances for the Dragons, while Mark Robins was a constant threat for the visitors, hitting the post with a 33rd-minute volley.
Five minutes later Paul Smith found giant Congan striker Ndumbu-Nsungu who made no mistake with his header.
A fiery start to the second half by the Dragons saw centre-back Carey climb to nod in Paul Barrett's right-wing cross.
Fellow defender Dennis Lawrence could have put the home side in front, but Robbie Mustoe cleared his effort off the line.
Then came Wednesday's fatal blow, Derek Geary's deep cross reaching Republic of Ireland midfielder Quinn who stabbed the ball in.
It was sweet revenge for the Owls after their shock 2-3 defeat to the same opposition at Hillsborough in August.
