Richie Baker opened the scoring in the second half when he coolly slotted home Paul Rutheford's pass from 12 yards.
Richard Pacquette could have drawn Eastbourne level late on, but Clark Masters saved his shot well.
But as Boro pushed for the equaliser, Andy Ferrell doubled the tally to put the game beyond doubt.
