Wrexham's Andy Mangan ended Luton's run of three consecutive league wins.
Mangan broke the deadlock with almost the first attack of the game, firing into the bottom corner of the net from close range on six minutes.
Wrexham failed to make their dominance count and Matthew Barnes-Homer nearly made them pay but his header drew a good save from keeper Chris Maxwell.
Keith Keane's long-range effort turned round the post in the second half was the closest Luton came to scoring.
