Gareth Seddon gave them an early lead when he nodded home Shaun Beeley's right-wing cross from 12 yards out.
Magno Vieira sealed the points late on for the Cod Army when he lobbed home a fine right-footed finish from 12 yards.
The Minstermen, who had chances through Michael Rankine and Jonathan Smith, scored a late reply with Greg Young heading home Alex Lawless's cross.
