Dale Johnson's last-gasp goal completed an impressive turnaround as Altrincham came from behind to claim three points.
Richard Brodie curled a perfectly placed free-kick beyond Stuart Coburn after he had been fouled on the edge of the box to put York in front.
But Chris Senior headed Colin Little's cross into the net seven minutes after the break to bring Altrincham level.
And the visitors deservedly snatched victory when an unmarked Johnson picked his spot with time running out.
