A goal in each half gave Histon their sixth away league win of the season to push them close to the play-off zone. Cliff Akurang opened the scoring when he headed in Danny Wright's cross, but on the hour mark Chris Lane turned in Jake Sedgemore's cross to equalise.
Colin Little had a header tipped round the post by Histon keeper Danny Naisbitt shortly before Wright slotted home from 12 yards to win it.
The defeat was Altrincham's eighth at home so far this season.
