Rwandan club Atraco will play hosts El Merreikh in Sunday's final of the Cecafa Club Cup in the Sudanese capital Khartoum.
Atraco came from behind to beat Mathare United of Kenya 2-1 after extra time on Friday in the second semi-final.
Chrispin Ochieng capitalized on a blunder by goalkeeper Eric Ndayishime to score Mathare's goal in the 66th minute.
Aloua Gaseruka equalised for Atraco on 90 minutes and Andre Lomami went on to score the winner in the 106th minute.
Crowd trouble marred hosts El Merreikh's 2-1 extra-time win over TP Mazembe of DR Congo on Thursday.
A section of the crowd threw objects into the field of play injuring the second assistant referee, Hamisi Changwalu from Tanzania and a security man.
Both were treated at the stadium.
Nigerian Endurance Idahor scored twice for Merreikh in the semi-finals
Players and officials from both sides then became involved in fights following the match.
On Friday the organisers fined Merreikh US$5,000 for failing to control their supporters during the match.
The Sudanese club's senior team manager Adel Abugeresha has been banned from the rest of the tournament for his role in the post match skirmishes.
Mazembe's equipment manager has been banned from the team's dressing room and the technical bench for his role in inciting his players and provoking fans after the match.
The committee praised the head of the Mazembe delegation, Freddy Kitenge, for his role in calming down his players during the problems.
During the game itself the guest side from the DR Congo took the lead in the 14th minute as Kabangu Mulota found the net.
Nigerian Endurance Idahor grabbed the equaliser for Merreikh seven minutes into the second half.
Mazembe then held on for the final 30 minutes with 10 men to force extra time, after the goalkeeper Robert Kidiaba was sent off.
Idahor scored the winner just a minute before the break in extra time to take the hosts into the final.
