The Burkinabe's Moumouni Dagano scored a thrilling hat-trick to overturn a deficit and beat the Seychelles.
The hosts bounced back from Dagano's opener to take the lead early in the second half with two quick goals.
But Dagano scored twice more to preserve Burkina Faso's perfect start to the campaign.
The victory in Victoria means Burkina Faso continue to set the pace with nine points from their three games.
Burundi are third with three points from three games while Seychelles stay bottom having yet to gain a point
