Emmanuel Sarki scored from a free kick four minutes from time to assure victory for Samson Siasia's side.
This tournament is part of Nigeria's build-up for the Olympic Games which take place in August.
But Siasia says that he expects only five or six members of the squad in Malaysia to make it into the final Olympic squad.
