Bobby Grant's 86th-minute winner put Accrington into the Johnstone's Paint Trophy Northern Section semi-final.
Stanley went ahead after 50 seconds when Michael Symes headed home a John Miles corner and Grant set up Symes to make it 2-0 from close range.
Bury replied instantly when Danny Racchi netted after a goalmouth scramble and Michael Jones blasted the Shakers level from 18 yards.
But Grant settled the tie late on when he fired home Jimmy Ryan's cross.
