The Foxes went close though Barry Hayles but after an excellent solo run he hesitated and eventually shot wide.
The miss proved costly as the Millers went in front when Pablo Mills picked out Drewe Broughton to sidefoot home.
Mills then threaded a pass for Dale Tonge to double their lead before Millers keeper Andy Warrington saved Matty Fryatt's injury-time penalty.
