Andy Bishop's late strike sent Bury into the next stage of the Johnstone's Paint Trophy Northern Section at the expense of Stockport.
Stockport started brightly with Anthony Pilkington and Stephen Gleeson both going close in the first-half.
Bury hit back with Bishop firing narrowly wide before Stockport keeper Fraser Forster produced a fine save to prevent Richie Barker.
