Paul Bolland gave Grimsby the advantage going into the second leg of the Johnstone's Paint Trophy Northern Area final with the only goal of the game. Bolland scored in the 69th minute, finding himself free in the box while Morecambe's centre-back Henry McStay was off the field getting treatment.
The Shrimps thought they had scored seconds earlier when David Artell converted Garry Thompson's free-kick.
But the referee spotted a handball from close range and the goal was ruled out.
