The Gills took the lead with just six minutes to go, Craig Stone firing under Willy Gueret from a corner.
But MK Dons levelled almost immediately when Jemal Johnson cut in from the right and slotted past Simon Royce.
In the shoot-out, eight players scored before Luis Cumbers missed and Drissa Diallo kept his cool to seal it.
