Colchester levelled the aggregate score in the southern area final just after the restart when Neil Danns' shot bobbled over goalkeeper Willy Gueret.
But six minutes later Leon Britton ghosted in to smash the ball home to put a stop to Colchester's surge.
Leon Knight's incisive finish further extended Swans' aggregate advantage.
