Matt Walker hit 52 and England discard Geraint Jones 35 but Kent were toiling when Walker fell to leave them 186-6.
Tyron Henderson lifted the total by smashing four sixes and six fours in his 59 off only 46 deliveries.
But Warne removed him as the last four wickets went for just eight runs and the home side's total of 285 could be made to look inadequate on day two.
Thornely trapped David Fulton, who shuffled across his stumps, lbw and skipper Rob Key was caught at backward point for 27 as Kent got off to a bad start.
Walker played some fine shots to bring up the 100 but Martin van Jaarsveld lost his off-stump and Darren Stevens casually pushed to first slip.
Warne took two catches to remove Dwayne Bravo (31) and Walker to leave Kent in trouble but a stand of 91 in 14 overs between Jones - watched by England chairman of selectors David Graveney - and Henderson boosted the total.
Warne trapped Jones lbw to end an 63-ball stay and induced an edge off Henderson as Hants ended the day on top.
