The visitors, 399-6 overnight, tallied a huge 546 thanks to Franks' 104 at number eight - his fourth century.
David Hussey added just one run in the morning before being bowled by Alan Richardson, who returned 7-113.
Andrew Strauss fell for four before Middlesex slumped to 167-6 in reply, with Greg Smith returning 3-44.
The England batsman was bowled by Ryan Sidebottom, who then took a back seat as Smith and Mark Ealham did the rest.
Smith had skipper Ben Hutton (two) and Ed Smith (39) caught behind, and Owais Shah caught by Stephen Fleming for five.
Ealham then had Paul Weekes caught behind for 24 and keeper Ben Scott trapped in front for one to leave the hosts with a mountain to climb.
