Kapali scored 55 with the bat then captured four wickets for 24 as the visitors looked to start their tour of Australia with a win.
Resuming at 86 for three, Bangladesh snuck past the Academy's first innings of 201 before declaring.
Bangladesh had made a poor start to the day when they slumped to 112-6 with medium pacer James Hopes (4-35) quickly dismissing Al Sahariar and Mohammad Ashraful (39).
When Sanwar Hossain also went cheaply, Bangladeshi hopes for a first innings lead looked faint until Kapali came to the rescue.
The 19-year-old struck six fours and a six and shared a 70-run partnership with wicketkeeper Khaled Mashud (38) to rebuild the innings.
The Academy made a strong start to their second innings when Daniel Payne and Brendan Nash put on 54 for the opening wicket before Kapali struck with the ball.
He grabbed four wickets with his leg-spinners as the locals lost six wickets for 86 runs with only Payne (52) showing any sustained resistance.
The Bangladeshis are touring Australia for the first time and will play two Tests and three limited-overs internationals against the world champions.
