Gillingham and Colchester United have been charged following a melee at the end of their League Two game on 29 December.
Numerous players and coaches were involved in an altercation on the touchline following the 1-1 draw at the Priestfield Stadium.
Both clubs have been charged with failing to ensure players and technical area staff did not behave in an "improper and/or provocative way following the final whistle".
They have until 7 January to provide responses to the Football Association.
Gillingham were on course for victory until the referee awarded Colchester an 87th-minute penalty which Arthur Read converted to level the scores.
