James Jennings' stunning 25-yard free-kick gave Wrexham the lead while Jack Emmett's header struck a post for Harrogate.
JJ Hooper and Shaun Pearson went close to doubling Wrexham's lead.
Hooper drilled a low shot past James Belshaw to seal a vital win for Dean Keates' side against second-placed Harrogate.
Town are four points behind leaders Barrow, while Wrexham's second successive win sees them move up to 16th in the table.
Wrexham manager Dean Keates said: "To a man they were absolutely outstanding. I can't speak highly enough of the players.
"Harrogate are absolutely flying and we knew it was going to be difficult to come here and fair play to our lads they stood up to it.
"Two great results back to back and two clean sheets. But it's going to be a difficult game against Dagenham next week."
