Sam Jones fired Harrogate ahead with his first Town goal, the Welsh midfielder nodding in Alex Bradley's free-kick in the ninth minute.
But Maidenhead levelled in the 21st as Shamir Fenelon brought the ball down and found the top corner with a fine strike.
Only a brilliant header off the line from Alan Massey denied Mark Beck, meeting a Brendan Kiernan cross, a late winner for Harrogate.
