They have been taken from Poslingford, near Clare, and the surrounding area.
Suffolk County Council, external's highways department said cones were being used to cover the holes as a temporary solution, adding a more permanent fix would be carried out in January.
The council said it was too early to estimate how much replacing the covers would cost.
Suffolk Police, external is investigating the thefts and appealing for information.
Similar thefts happened in Bedfordshire last month.

Demolition of part of an Ipswich pub that has become unsafe and forced a road to close will start soon, the council said.
The junction of Norwich Road and Bramford Road closed in November to enable work to stabilise the former Rose and Crown pub to take place.
Ipswich Borough Council, external said it visited the site with the Health and Safety Executive, external yesterday and agreed that demolition could commence.
A spokesman said: "The owner said the demolition of the rear part of the building will begin over the next few days.
"The road remains closed until then, but we don't anticipate demolition taking more than a few days."

Mick McCarthy will return to one of his former employers tomorrow when Ipswich Town, external head to Championship leaders Wolves.

"I'm not envious at all, I had my time there, I had a brilliant time," McCarthy told me. "I won the league, I had two-and-a-half seasons in the Premier League and had a great deal of success there.
"I wasn't bitter when I left and am still not bitter now. I'm not envious of anybody, I just keep enjoying what I'm doing."

Woodbridge Town have signed the 39-year old, who made 176 appearances for the Blues.
Edwards also picked up 90 caps for Trinidad and Tobago, playing every minute of their 2006 World Cup campaign - including against England.
They have been sent away for testing to see if they are hazardous.

Aldeburgh RNLI , externalwas broken into in the early hours of Wednesday.
The RNLI said the intruders smashed up furniture and stole various funds, including £200 of donation money and the volunteer crew members' tea and coffee kitty.
RNLI volunteer lifeboat operations manager Charlie Walker said: "It was heart-breaking to discover that our lifeboat station had been broken into and I can’t possibly comprehend why anyone would want to target our lifesaving service.
"The thieves have committed a mindless act of vandalism by breaking our office furniture and they’ve caused thousands of pounds worth of damage to the building, too."

The New Wolsey Theatre, external will stage Our Blue Heaven, external in May 2018 to mark 40 years since Ipswich Town’s FA cup triumph at Wembley.
The theatre is looking to recruit young actors, dancers and footballers from the community for some scenes.
It said those interested need to be "good movers" but do not need to be either football or dance trained. It wants young men who are "committed, enthusiastic and are excited at the prospect of being on stage".
Anyone interested is asked to email or attend a taster session on 9, 16 or 23 January at 20:00 at DanceEast, external in Ipswich.
All lines between Norwich and Ipswich were blocked for more than an hour.

Ipswich Town, external manager Mick McCarthy admits he'd like to see defender Josh Emmanuel playing a bit more for his loan club - but that's down to the player himself.

"That's always the concern when you send players out. When you send players out to be playing they have to be good enough to get in the team," McCarthy told me.
"We've had it with Dom (Iorfa) Bersant (Celina) and Callum (Connolly) here. Josh has got to get into the team and make sure he stays in the team. If he doesn't I'm sure they'll send him back."
