The ceremony capped the fifth annual Billboard-American Urban Radio Networks R&B/Hip-Hop Conference.
Kelly, whose career continues to soar despite his personal life being dogged by controversy, only failed to win one category he was nominated for.
That category - top albums artist - went to Southern hip-hop duo OutKast.
They also won three other awards - top artist duo or group, album and rap album, for Speakerboxxx/The Love Below.
Beyonce was named both top female artist and new artist.
The awards are determined by sales and radio airplay data that informs Billboard's weekly charts.
