Stepanek served better in the second set and fought off break points in the third game.
But he was broken to 6-5 thanks to a massive Roddick forehand pass and the home favourite sealed his win with a massive ace in the next game.
"He just served too good to give me a chance," said Stepanek.
"That's what he did perfectly. Usually I take the rhythm from the players and today I didn't have any."
• David Nalbandian beat fellow Argentine Jose Acasuso 3-6 7-6 (7-5) 6-4 in the Buenos Aires Open final.
"Winning at home for the first time is very special," said Nalbandian.
"I made some mistakes early on and winning that second set provided the key. I'm very happy."
