Adrian Jarvis's boot helped Harlequins make it six wins in seven games as the Saints lost their fifth game in a row.
Quins centre Stuart Abbott went off after just two minutes with concussion, setting the tone for a physical battle.
Andy Gomarsall charged down Carlos Spencer's kick to score for Quins early on, before Paul Tupai replied.
Ben Cohen scored a superb try from the re-start, but Jarvis's kicking, and tries from David Strettle and Steve So'oialo, won the game for Quins.
Northampton head coach Paul Grayson: "There's a lot of pressure out there and that makes people tighten up and make mistakes.
"The mood in training during the week is good, but there's a weight on the players' shoulders.
"It's easy to talk about playing your way out of trouble, but doing it is another."
Harlequins director of rugby Dean Richards: "I have not seen a physical confrontation like that for a little while. This is a difficult place to play and our boys fronted up very well.
"There's a confidence in the camp which will take us through to the end of the season.
"There are some difficult games coming up and we know we have to be at our best to win these games."
