Willie Gibson smashed Steven Bell's cross into the net to give the hosts a fifth-minute lead.
And Bell put the Pars further ahead with a 30-yard drive 11 minutes before the interval.
Gary Harkins headed one back for Dundee in the last minute but it was too little too late for the visitors.
Former league leaders Dundee are now four points behind current pace-setters Inverness while third-place Dunfermline sit two points behind the Dens Park side.
