The former Derby man slid the ball home from six yards after a cross from the left by Joe Mattock on 36 minutes.
The Hatters were forced to play for 70 minutes with 10 men after Matty McNeil's straight red card for denying Howard a clear run on goal.
City were reduced to 10 men themselves after 85 minutes when Mattock was stretchered off.
