The Reds went ahead on 39 minutes with Barry Johnston unleashing a great shot from just inside the penalty area after a slick passing move.
It was 2-0 three minutes later when Sean Ward headed Rory Hamill's corner into his own net.
Chris Scannell scored the third goal on 75 after a superb Francis Murphy run.
Murphy beat three challenges before teeing up Scannell to score.
The Reds were the better side throughout the Windsor Park contest and the understrength Glens, after a promising start, faded from the game.
Glentoran manager Alan McDonald elected to rest a number of his first teams regulars ahead of Saturday's JJB Sport Premiership clash against Linfield.
Cliftonville's win sets up a decider against Linfield, who edged out Crusaders on penalties in Tuesday's opening semi-final.
