Andy Barcham's brace fired Gillingham into the third round of the FA Cup and a tie against Premier League giants Aston Villa at Stockport's expense.
Stephen Gleeson put the hosts in front against the run of play when he fired home from 15 yards, beating Simon Royce at his near post.
But Barcham, on loan from Tottenham, levelled from Simeon Jackson's pass.
And he grabbed the eventual winner when he crashed home again from Adam Miller's excellent through-ball.
