Colin Daniel's strike secured victory for Macclesfield as Northampton fell to their fourth straight defeat.
The visitors dominated the first half, with Northampton keeper Chris Dunn denying Tyrone Barnett, who also saw a goal-bound shot blocked by Marcus Hall.
Macclesfield made the breakthrough nine minutes after the restart, with Daniel driving home from the edge of the area.
Josh Walker and Andy Holt both went close for the home side but were denied by fingertip saves from Jose Veiga.
Northampton manager Gary Johnson told BBC Radio Northampton: "They need a bit of a confidence boost and the only way to get that is to get a result.
"It was a poor performance, you want to be better than that at home.
"But if one of the opportunities had gone in it might have been different."
