Rotherham extended their run of consecutive away defeats to five as Steve MacLean's penalty gave Oxford all three points.
Simon Heslop's strike from Jack Midson's cutback put the hosts in front early on.
Nicky Law reacted quickest to send in an angled equaliser for the Millers.
But the U's won it when Callum Kennedy was sent off for bringing down MacLean in the box, the striker duly sent the penalty past Andy Warrington.
Rotherham manager Ronnie Moore told BBC Radio Sheffield: "Their heads are down on the floor but I've said to them it was a fantastic performance.
"We've had one or two chance, but the effort, determination and the commitment was good. We've been punished for a lack of concentration.
"we've just got to knuckle down and keep going, because if we play like that, then it's got to change."
