Curtis Weston's 25-yard strike denied Crewe victory and extended Gillingham's unbeaten run to five games.
Danny Shelley went close on three occasions for the hosts before the Gills saw Simon King's first start in 21 months cut short by injury.
Things got worse when his replacement Tony Sinclair turned Shelley's low cross into his own net.
The visitors had barely threatened but levelled after the break when Weston's stunning strike beat Rhys Taylor.
Adebayo Akinfenwa then saw his goalbound snapshot kept out by Taylor while Luke Murphy was denied at the other end by a good stop from Alan Julian as both sides pressed for a winner.
Crewe boss Dario Gradi told BBC Radio Stoke: "If you look at the pitch - it's pretty difficult to play football on that.
"We had to be a bit more long ball. Number one because we wanted to be and number two; Gillingham were going to be anyway.
"All in all I thought it was a bit scrappy but I think we made the best chances."
Gillingham boss Andy Hessenthaler told BBC Radio Kent: "I think it's a good point. You have a look at their home record, it's very good.
"We put a lot of effort into our game against Rotherham in midweek and they didn't play. I thought we started the game very well and my gripe is we didn't show enough quality in the final third, but I'm delighted with a point."
"With the disruption at centre half it's difficult for the boys. Unfortunately for Sincs (Tony Sinclair) he's scored an own goal after only just coming on. But I thought he was fantastic."
