Ashley Grimes' late goal gave Lincoln their third successive victory and extended Port Vale's winless run under manager Jim Gannon to five games.
In a first half of few chances Grimes had a shot blocked by John McCombe and Delroy Facey fired over from 30 yards.
John McCombe headed wide for Vale after the break and an O'Keefe effort rebounded off the post.
A stalemate beckoned, only for O'Keefe to open up the Vale defence to allow Grimes to finish from 10 yards out.
Port Vale manager Jim Gannon told BBC Radio Stoke: "I'm disappointed with the result and I've asked the lads to talk about their contribution to the game.
"Six or seven of them thought they played well and contributed, and three or four thought they didn't.
"Six or seven players isn't enough to get wins."
